Fluorescent labeling of siRNAs allows direct observation of their cellular uptake, distribution, and localization. Fluorescently labeled siRNAs are commonly used to monitor transfection efficiency during optimization of transfection conditions. In general, siRNAs are rapidly taken up by and distributed throughout cells in as little as 4 hours.
Correlate siRNA Uptake with Gene Silencing
Studies show that the silencing activity of Silencer™ FAM™ Labeled GAPDH siRNA is not affected by the fluorescent label. Therefore, these siRNAs are ideal for examining both siRNA uptake and siRNA-induced knockdown, and for correlating gene knockdown with transfection efficiency; this is important to know because different transfection reagents interact with siRNAs in different ways (i.e., some reagents may sequester the siRNA, resulting in poor gene knockdown). The Silencer™ FAM™ Labeled GAPDH siRNA sequence provides an easy way to monitor siRNA uptake by chemical transfection. The sequence is identical to that of Invitrogen Silencer™ GAPDH siRNA (SKU #AM4605), but with the fluorescein derivative FAM (5'-carboxyfluorescein; excitation max. = 494 nm, emission max. = 520 nm) on the 5' end of the sense strand, making it highly fluorescent when excited by the appropriate wavelength of light.
Accessory Products:
For monitoring siRNA delivery by electroporation, Silencer™ Cy™3 Labeled GAPDH siRNA (human) (SKU #AM4623) or Silencer™ Cy™3 Labeled GAPDH siRNA for human, mouse and rat (SKU #AM4649) is recommended. Cy™3 has a brighter fluorescence signal than FAM™, visible over a broader pH range. Electroporation produces a more diffuse siRNA distribution pattern resulting in a less intense fluorescence signal than with chemical transfection. Silencer™ control siRNAs are unmodified 21-mers; they are designed to be used with Silencer™ siRNAs, BLOCK-iT™ siRNAs, and other unmodified 21mer siRNAs. If you are using other siRNA products, such as Invitrogen™ Silencer™ Select siRNAs or STEALTH RNAi™ siRNAs, we recommend that you use control siRNAs designed for use with those siRNAs for more reliable experimental results.
